There isn't a supported way to do this, but the project file is in an XML format and you could probably craft one with the correct mappings information without too much trouble. / comments

As Tianjao said, this is likely a permissions issue.  Please ensure SQL Compare is connecting to SQL Server with the same login as before, and check whether that user's permissions on the database have changed. / comments

My understanding is that most temporary tables are only visible to the connection that created them - it would be very difficult to compare and deploy them. / comments
