I've found what causes the problem. When I upgraded to 6.2, I also removed the "Ignore Statistics" setting in my batch file. If a table has 1 or more user-created statistics and you don't ignore statistics, SQL Compare reports the tables as being different, and shows an extra set of parentheses around some of the Default Constraint values.
