Unfortunately, we don't support the adding of System Tables to a SQL Dependency Tracker diagram. This is something that we haven't implemented in the software as we didn't think that it would be a frequently used feature. We will consider adding support for this in a future version of SQL Dependency Tracker, however, there is no time scale on this as of yet. / comments

The user settings and options are stored in the user profile of the user who installed the product i.e. C:\Documents and Settings\username\Local Settings\Application Data\Red Gate\SQL Prompt 3

If you're using SQL Prompt 3.5 then SQL Prompt will only function when you're working in a database project in VS2005.
If you upgrade to v3.6 (which is free if you own SQL Prompt 3.x) you'll get improved Visual Studio 2005 support. In that you'll be able to edit any SQL file regardless of whether or not it is associated with a project

Click the 'Filter by object type' button (next to the search box, in the 'Objects in Project' pane). Choose the objects that you want to hide in the diagram.
Right click on one of the objects and choose Select > Same Type. This should just highlight the objects of the same type e.g. all of the stored procedures.

I understand your issue with the the amount of data that SQL Backup pulls in from the msdb database. As you know there is currently no way to filter this at the moment. The only work around presently is to make sure that the job history in the msdb is kept to a minimum. I know that this isn't ideal and is unworkable in some scenarios but unfortunately there’s, currently, no way to change this.
I will raise a feature request concerning this issue and pass on your suggestions to the developers.
