My team has updated. We had some weird locking errors when only half the team was on the new version and the other half was on the old version. A restart of SQL seemed to fix it, so it may have just been a gremlin.
Since then, I haven't noticed the timeout errors at all. I E-mailed my team to see if anyone else has seen the timeouts since upgrading. From what I can tell, it's stable.

My team of 9 has been experiencing the same issue for a while now. I finally got around to googling today and I'm glad I found this thread. I'm commenting mostly to subscribe so I will be sure to know when the update is out. I hope the update is soon-- the usability of SSC has been greatly impacted by this repeated error. / comments

Thanks for the reply. I figured out what happened. I checked for updates and installed the latest version, but I didn't realize that the new version didn't replace the old executable, but instead created a new shortcut in my start menu. I had a short cut that I always use in my quick launch bar to run SQL Data Compare. I didn't even notice that I was still running the old version.
Now, that being said, is there a reason why the old version is left on my PC? When I upgrade software, I kind of expect that to be the only version installed.

I'm on SQL Data Compare 9.1.0.365. I do have SQL Source Control (3.0.13.4212) installed on the same machine.
I checked for updates on all three prior to posting.

Hmm, it looks like images are broken. Unless I'm just not doing something right, we should remove the image button since it apparently doesn't work.

Interesting. Is that because the migration script is tied to the specific revision numbers that is goes between and when you merge and commit between branches, your changes are committed with new revision numbers?
I'm pretty certain some version systems store information about what revisions were merged and committed, but that would probably be unreliable for every source control system.
What are your plans for finding a way to tie the migration script to the appropriate revisions that will still work across a merge? / comments
