Chris, Thanks for your reply. I've now installed the latest versions, i.e. SQL Compare 10.0.0.140 and SQL Source Control 3.0.4.24. Unfortunately they haven't made any difference to the behaviour I'm seeing. Is there anything I can do at my end that would provide you with more information on what is going on behind the scenes?
