I do have several projects in the recent list. My complaint is that when I start sql compare version 8, the dialog box opens with the last project saved. You have to close that dialog box to access the file menu to get the most recent list. / comments

For now I am going to pass it off as a network problem on the day it consistently failed to register. Today, it does not fail to register and compare the remote server database.
On the days that it failed, it was during the registration phase. It never started reading the objects which is why I suspected the timeout value had changed. It seemed strange that the beta version failed during registration and the SQL compare 5 did not when trying to connect to the same server and database. / comments

Both PC's are my development servers. Yes it happens each time I try to compare between the databases on the different pcs using the beta version. the databases have just the schema with very little data. About 200 tables, 400 stored procs, and 20 functions. / comments

I can successfully compare all of my databases in either SQL 2000 or SQL 2005 using SQL compare 5. The problem only occurs if I switch to SQL compare 6. I do have full-text indexes in each database. / comments

I found the answer. I have a master project that I use for all comparisons on my local server so that I do have to reset the compare options each time. I reuse the project by changing the database names. I discovered this was the only project writing the short cuts to my desktop.
Somehow, the .scp file in my local settings was set to read only for this project. None of the other scp files associated to my other projects were read only. I turned off read only on the scp file and I no longer get shortcuts every time I use that project. / comments

No, they are either created on the desktop or in the appropriate local settings folder. Actually, it has not created an scp file in the local settings folder since 8/10. Currently, they all seem to placed on my desktop. I don't think I have changed any settings before or after 8/10.
Is there a registry entry that I should examine? / comments

I do have the folder you mentioned and yes I have .scp files in the folder as recent as Yesterday. I am not aware of any roaming profile issues. I regularly other servers using remote desktop with my profile.
These seem to be created when I connect to a remote server and do several compares with the connection. The other thing is that I have Red Gate Bundle both version 4.1 and 5.2 installed. When I double click the desktop icon for one of these, it attempts to start the version 4.1 compare and errors out. / comments

I would have to agree with mrichmon.
The defaults I chose are for our specific environment. We develop software and I am trying to keep a lab environment with multiple servers up to date with latest version of databases.
I check permissions, white space, user permision, force column order, statistics, and fill factor. But this is because of our environment and what we want to achieve with the synchronization.
While the clone method works, the older version was a much more friendly user experience with defaults. / comments

Actually it is just happening on my PC, but currently I am the one in our group testing Source Control 3. I am running SSMS 2008 R2 version 10.50.2772. It is the password for SQL Server Authentication that is being forgotten.
However, today I discovered another piece of the puzzle. When I just start SSMS and connect to the server and work with a stored proc, then exit, it remembers the password. But if I commit the changes, then exit, it forgets the password. Also, if I edit the stored proc and use one of the sql Prompt 5 options like uppercase keywords, the next time I try to connect, the password field is empty. / comments
