Nice idea, and having a quick look at it this morning (pre-coffee) I've implemented the option.
This should make it into the next release which I hope will be in the next few weeks. If you need it more urgently you can contact support@red-gate.com to get the latest build.

It didn't seem to have a way to do it. So in line with "doing six impossible things before breakfast" the next version will have that feature. I tried to base in the behaviour of sqlplus.
e.g.
user/pass@tns{SchemaA, SchemaB} [AS (Normal | SYSDBA | SYSOPER)]
or
user/pass@host[:port]/service{SchemaA, SchemaB} [AS (Normal | SYSDBA | SYSOPER)]
(Also as a bonus I've added /indirect - which behaves in the same way as Application Options -> Prefer direct connection)
In the interim you could use the command line and specify the project that you've saved from Schema Compare.

I think if we did full public synonym support it would slow down population a lot as we'd have to populate all the public synonyms in the database and then work out which are relevant to the schemas selected. This is one of the reasons we tend to avoid database-level objects. / comments

This was an issue I noted recently myself, we do support synonyms for the database itself but not public synonyms.
I'm still learning all the tools and trying to fix many existing issues, this one is already on my list but I can't give you an estimation of when we might support it.
Currently we're concentrating on adding more granular storage options, object mapping in Data Compare and updating Source Control.
