A possible workaround for your request is to setup a filter in SQL Source Control that only includes the objects you are interested in. SQL Compare should then pick this filter up when you come to deploy and only show the relevent objects in your comparison results.
However, the ability to pick-up and apply SQL Source Control filters was added in SQL Compare version 10, so I'm afraid you would need to upgrade.
In the meantime, we have raised a support issue to investigate carrying over SQL Source Control inclusions when deploying with SQL Compare but I am not able to give you an estimate of when this would appear in the product.

The port field is read-only, but you can specify a port in the Server URL field to its left.
For instance:
"http://my-tfs-2010rtm.red-gate.com:8081/tfs/sqlsourcecontrolcollection"
When you include a port number like this, the URL field will be parsed and the read-only Port field should be updated.

SQL Source Control v3.0.5.7 includes a mechanism to allow comparison options to be configured.
To get this version, please run Check For Updates from the Help menu in SQL Source Control. This is a free upgrade for existing licensed v3 users and for users with a Support & Upgrades contract.
Comparison options can now be set via a configuration file in your database repository's Working Base folder. The following Knowledge Base support article describes how to configure this option: KB201202000521 - Setting SQL Compare options within SQL Source Control
Our plan in the future is to provide an options dialog to allow users to configure the comparison options that are changed most often, but we believe this configuration file procedure should help users in the interim.
If you'd like to see an options dialog exposing these settings in SQL Source Control, please vote on the associated Idea on our UserVoice site. It'd be great if you could also leave a comment indicating which specific options you'd like to see in the dialog.

Thanks for reporting your issue.
We have tried to recreate the problem using your reproduction steps but have not been able to do so. Specifically, we have not seen the behaviour you describe in your post as "Ran the deployment and table updated correctly and row inserted. The database revision was updated to 30978". Instead, we saw the revision number we expected.
The difference may be because we are using a newer version of both SQL Source Control and SQL Compare. In fact, we released these two products yesterday - see http://www.red-gate.com/MessageBoard/vi ... hp?t=14419 and http://www.red-gate.com/MessageBoard/vi ... hp?t=14421!
Would it be possible for you to try and recreate the issue with the latest versions of the products? These can be navigated to via the above forum posts.
In repsonse to your point regarding the script name not matching the changeset number of the migration script - this is expected behaviour. The migration script revision number should be greater than the TFS changset covered by the script itself.

Could you possibly try the same steps using an evaluation repository (rather than connecting to your existing TFS server) - it is an option available from Link Database to Source Control dialog? If it does work with the evaluation, is the repository type the only difference in the steps you used to display the issue?

We've just released a version of SQL Source Control that is fully compatible with SQL Server 2012 SSMS.
The build is available via the Check For Updates... option in SQL Source Control's Help menu and is labelled 3.0.9.18.

I've just tested unlinking and relinking with 3.0.3.15 and it seems to work ok for me without restarting SSMS.
