I think that this is working as intended. If you hover your mouse over one of the group counts, the tooltip will give a breakdown of what the count includes i.e numbers of servers and instances. We do monitor each server for non-instance related data, so it's a count of monitored entities as opposed to a count of instances.
Do you think that we're over-complicating things here?

I suspect that the alert defaults to 'started or paused' because the default state of the Full Text Search service on SQL Server is stopped. However, if this is the reasoning behind all our defaults, then the default for SQL Agent is incorrect as that service is stopped by default also.
So we are inconsistent here. I've raised a bug report (ref: SRP-3297) to review our default settings and change them if necessary.

This functionality is definitely in our roadmap for the product and is currently being tracked on the enhancement request SRP-3008.

Have you tried setting a regEx filter for the Long-Running Query alerts?
If you check the relevant alert settings page, we do allow users to set a filter based on either SQL process name or a SQL statement.

I think that there may have been a technical reason that we didn't implement ctrl-click for the Analysis page. I've raised a new enhancement request anyway (ref: SRP-3204) to look into this.

There's very little information online about this issue. Is this a virtualized server by any chance? There may be an issue with WMI and Hyper V.
