It sounds like you're probably using SQL Data Compare rather than SQL Compare, and trying to migrate data between two different tables?
If so, SQL Data Compare can still do this- you'll need to manually map the table / columns correctly to the target DB structure first though. This link should be helpful, but do post back if you're still having trouble. / comments

Thanks for your post. I think SQL Source Control will be making several background requests, all of which result in the login prompt. We probably assumed most people would want it to work at that point, hence the slightly annoying behaviour!
Could you suggest the prompts get suppressed over on Uservoice? If it seems to be something that's bugging a fair few people then we'll of course look into changing it. / comments

Yes, we put in the basic folder structure and the RedGate.ssc file when you first link- so the #ignorepolicies is needed for that to succeed. From then on you need to either add a comment or the above #ignore command / comments

Just linking won't change anything.
The DB or the repository will only be altered if you run through the process on the Get Latest or the Commit tab. / comments

Hi,
I'd initially suggest unlinking, restarting SSMS, then relinking. This may clear up the problem.
If not, and you are still seeing drops on the Commit tab, then you need to use the "Undo Changes" option (see here) to update to the repo contents.
Restoring a linked database is generally a bad idea as it alters much of the database without SQL Source Control "knowing", and leads to the sort of problems you're seeing.
It's preferable to sync either with a get-latest if everything is in the repo, or alternatively using SQL Compare/Data Compare which should help stop everything getting out of sync. / comments
