I'm fairly sure that Modify and Script to new Query Window as ALTER are the same thing, and seems more sensible than scripting as CREATE. This feature won't make v1.0 but we'll hopefully introduce it sometime in the future.

What options would you like? Script to Query Window as CREATE or script as ALTER? Or maybe like "Modify", "Design" or "Open"?
It would be good to know from as many as possible which is the most important option for us to include.

It's worth mentioning that SQL Doc *does* let you change the Descriptions. If you click on the pencil icon in the preview pane it pops up a dialog in which you can edit the description.
With regards to point 4, would you like the editable section to write back to the database, or should this be stored in SQL Doc's own project file?

Would you want a logo to appear on all pages, or just the front page? If the latter, what else would be on the front page?

Thanks for letting us know. The SQL preview font is too large. This is a known issue and we will fix this prior to the official release.
In the meantime you can use Ctrl-Mousewheel to reduce the size.

We don't have plans to include this for the v1.0 release. It would be interesting to know if anyone else would like support for this.

You're right that version control tools show your latest version on the right hand side and the working base on the left, which may be interpreted as the opposite, and consequently confusing.
What you can do if you prefer for the left hand schema to be the target is change the direction of the arrows. You can do this by double clicking on the large arrow either on the project configuration dialog or the comparison results screen.
